Judge batting second shortens the lineup and reduces the likelihood of runners being on base to drive in.

It might have cost him breaking Maris' record but if he were hitting with more men on base pitchers would not have been able to pitch around him so easily. So even with fewer plate appearances he might have had just as many or even more homers.
